Fan confusion

My Hadron is all built up and I've been printing out the Kongotronic 300 clock's pieces. I'm using a qu-bd extruder with Bart's modifications and it had been working okay without jamming until I changed the fan on the extruder to use the fan control on the slic3r software. After I did that the qu-bd jams constanly and the stepper motor gets unbelievably hot to the touch and it looks like the heat from the nozzle rises up and softens the abs filament and my gear cuts right through it. I think I'm doing this backwards and should have the qu-bd fan at full blast wired directly to 12 volts and a separate fan with a nozzle directing the cool air to the part being printed? is the qu-bd fan meant to cool the block that connects to the stepper motor and heatsink?

The QU-BD fan should run all the time. The Slic3r controlled fan is another fan to cool the part being printed.
