Y end stops not reading during homing

Recently I decided to use the Repetier Firmware and I almost have everything working, though my Y hall-effect end stops are not stopping the Y gantry. On my LCD read-out the Y-end-stops read "on" when the magnet goes over them (the light on the chip turns green too) - so its definitely detecting them, however the Y gantry just keeps on going and crashes. My other end stops are working fine with no problems. I think it may be an incorrect value in my firmware. The Y end-stops were working on my previous Marlin firmware, so I don't think it's a hardware issue.

Any ideas on what could be the issue, I'm sweating bullets here. I'm curios if it could be my something in my pins.h code? See previous post for the Configuration.h.

I'm using an ArduinoMega 2560 + Ramps 1.4 "Motherboard 33" my Y-end stops are hall-effect.
