Yeah, Repetier drives all the outputs with "software" PWM.
Not sure what the frequency for extruder heater is, but for fans it's something like 5-10 Hz.
Marlin doesn't drive the heater with hardware PWM either, i think.
At least judging by the frequency of the blinking i see.
