Given that you are skipping single steps - or something close to that, and not the massive shifts I was seeing, I think I'd wander further from the firmware / software side and more to the hardware / electrical side.

I'd try swapping hardware - for me I'd try swapping x and y stepper drivers, then swap in a new y motor - see if that made any difference.

Marlin is printing those files fine now. Same G-Code no changes to the machine.

Wow - so straight move from Repetier to Marlin, and the same g-code does not skip?! Does the printer "feel/sound" any slower or different?

Marlin has been working perfectly for days now. It is strange because Repetier was originally working very well. I used to get false trips when homing my Z. That is gone now too.
